I do think you could scale them down to one pepper (two halves) and cook them in the oven (covered) or even the microwave (covered). The microwave would work because you are really only cooking the pepper. If you use the microwave, I would suggest sauteeing the onion prior to adding it to the stuffing so you don't get a bite of raw onion. As for times, I'm not sure, but I think microwave, I'd start with 5 minutes on HIGH and go from there...in the oven, I'd start with an hour at 350 degrees F.
